How can I clean the stock bottle for distilled water in a good way (with dosing intent)? How often should this happen?

This problem is known. Personally, I think that such stock bottles (which are certainly easy to use) are not really suitable for water retention.   A certain amount of air is sucked into the bottle at each decrease and over a long Use my and by the standstill of the water   can be formed over time a biofilm in the preparation.
